I'm intrigued by this concept, and I absolutely applaud any effort to bring something useful or interesting to the community, but there's some valuable points to consider here before proceeding:
  1. The idea seems to be a port of the "most common cube cards" efforts made on MTGSalvation, which has problems looking at Riptide lists. Those lists work for comparison's sake, typically, because they're comparing between very powerful lists that are using power and/or lots of busted cards. With this comparison, the power level is allll over the place. The Penny Pincher (while awesome) is a long way in terms of power from safra's list (which is also awesome), and that's important to bear in mind. Finding 2 cards ran between wildly different power levels is not super useful; indeed, it could falsely imply an equal power rating between one common include at low power and one common include at higher power.
  2. 2 out of 7 (!!!) is way too generous. Considering point 1 first, we'd need to see these lists broken up by power level (which is somewhat debatable already as power level is less a 1-to-10 scale as a 1-to-10 scale + caveats for speed, removal type, if it is themed, etc), and then look at something more common; say, 3 lists of a similar power level and cards present in at least two.
  3. Given cubetutor's "compare cubes" tool, this exercise doesn't look particularly useful at first blush since it can be replicated quickly and easily by individuals looking at similar lists to their own, and would require a very sophisticated analysis to bear fruit beyond "we mostly all run Brainstorm". Personally, I have several cubes on a list of a similar power level to my own, compare them to my list on occasion, and note anything the other list is running that I may want to try, or anything I'm running that they aren't that might need to be watched in the future for being too powerful or too weak. I can't imagine I'm the only one doing this exercise.

In sum, while I certainly admire your gusto and that you're making an effort to stimulate some cool cube theorizing, I'm gonna have to strongly echo safra's question about the utility of this endeavor.
 
I'm a fan of these types of exercises. I recently discovered the average cube tutor lists, which is helpful more for the Peasant/Pauper lists than the rare list (which is just typical power max). Stumbled onto Frenzied Goblin, looked it up on MTGS in the peasant forum and it turns out this card is in fact pretty popular. I tried it and it's surprisingly effective at helping push through damage. Probably sucks in a power max list through where your 1 drops have to do 2 damage to be worth slots in your deck, but in more midrange cubes this helps get non-evasive threats through mid game and haymakers through late game (very limited sampling so take that with a grain of salt).

With the ever growing size of cubable cards, it is getting harder and harder to choose what to run. I find I make a cut I don't think is super important to later realize it was a much more valuable card than I realized. Is there anyway you can add counts to this list? Because knowing how many of the cubes something is in (in my mind at least) implies it's a more important card. Cards in only one list are more likely to be pet cards or fringe choices I think.

I have a slightly different perspective on this. If a card is in multiple lists spanning a wide range of power levels and themes (Riptide), to me that is just more reason to be considering that card. The biggest flaw in my mind with the MTGS approach of homogenized cube is you wind up with hive mind decisions. One guy likes a card and everyone trust that guy, so then it's just a domino effect and everyone runs it by default. You look at the list of commonly run cube cards, and this card is in 90% of cubes. So you think it's a staple but what if it's more fringe and just caught on and no one really questioned it's inclusion?

I bring this up because there are a ton of very playable and powerful cards that MTGS rejects during theory craft discussions (i.e. with limited or zero testing) and everyone follows suit with no follow-up. And guys are missing out on interesting cards as a result. I just recently had a discussion about Meren of Clan Nel Toth, which has proven to be an amazingly wonderful build around card (of a high power level that easily works in power max lists - it's almost too good for my cube) and yet it's getting skipped for redundant removal effects (pulse, deed, decay - you really need all three??).

The same thing is likely happening in reverse (cards being considered "uncuttable" when really they are very cuttable especially if you are running a list that deviates from norm). I'll give you a specific example. Trygon Predator. This card was historically been revered by the power max crowd, and probably rightly so as it's an enchantment/artifact removal machine gun. In a meta dominated by moxen, broken equips and what not, that effect his highly desierable and to have it repeatable on a 2/3 flying body for 3 mana is like Christmas early. In my cube, that card sucks. Maybe it has a target, but a lot of times it's Vampire Nighthawk without the deathtouch and lifelink (i.e. unplayable jank). Took me a long time to see that though. There's considerably less of the hiveminding going on over here (outside trendy community building movements - like multiple pods, crawlers, octo-brainstorms - all of which is very easy to spot and make a decision whether to include or not).
 
Basically I'm just spitting out lists of cards and seeing whether interesting conclusions can be drawn from them or not. So far we've seen that I have no idea how to design custom cards, am pretty bad at drafting, and make a lot of misplays outside of Cockatrice / IRL where my opponent can say "are you sure you meant to trigger them in that order?"

So just imagine that I'm a Bingo sphere spinning your balls around, and/or that I'm aggressively tilling an area in the hopes someone will farm there!

More on topic: 7 cubes might be too many. I already took out DandyCube for having too many cards that are actually placeholders for customs, Ericcube for not having been updated in a long time, and ShamWowzers for a reason that I forget. What number of cubes would make more sense? Which cubes would be more interesting to see in the bucket?

I am a little bit confused. Everything is duplicates, so every card will show up with -d mode searches, and most or all of them are popular cards among tider cubes, so every single card will also be a hit on a -c search. I can do this, but I'm not sure what we'll find except that all of your cards trigger all of the search conditions?

I think I hit upon an idea that will make this more useful for sifting through a bunch of cubes at once in search of new ideas. The previous search modes were looking for 2 - ∞ cubes that are running the same card. Even if you dial that up to a higher minimum number, the uncapped maximum number is forcing us all to look at a lot of cards that we've already seen a lot of times.

If you search for uniques (cards that only show up in one cube), you see a lot of pet cards. If you search for popular stuff, it's brainstorm, young pizzy, and lands all the way down.

So now the -c and -d searches can look for a specific minimum and maximum number. Are you looking for very unusual cards? You can look at 20 cubes and pull out all the cards that are being run in only 2 cube lists, no more no less. Are you looking for stuff that multiple people agree is good, but that you might not have tried yet? Look at 10 cubes and grab any card that's common to 3 to 5 lists. &etc.

The results are more manageable this way, too. I ran a test by looking at 14 of the "most popular" cubes on Riptide (or rather, ones that had a very high number of replies in the thread). And this big huge search only turned up 306 results! Here are those results in CubeTutor form:

If Chris's "cube tags" idea gains traction, then somewhat more relevant results could be obtained by only comparing cubes in a given category - low-power cubes, shard/wedge cubes, graveyard cubes, 4 instants on the stack tansion cubes, legacy-inspired cubes, theme cubes, (particular set/block) inspired cubes, etc. I'm pretty happy with these results though!

E.G., dragon hunter isn't interesting, it's just a savannah lion, but den protector and ash zealot look quite interesting for cubes that play with heavy graveyard/flashback themes. At least, interesting to me - these comparisons may be less useful for people who've already been around the block, seen every cubeable card in existence, and can simply run a search on their internal databanks rather than needing magiccards.info or CubeTutor.

My pal put this tool, DupeFinder, up on GitHub. You can submit ideas or, if you speak python, even add your own code on there! The next thing I'm gonna poke him about is a "negative list", which is to say a list of cards you want the dupefinder to omit from any results it generates. Your own cube list, for instance, or a list of every 2/1 creature for 1 mana in existence!

Den protector is way better than I thought. I resisted adding it due to price until very recently, but the card is great. It has a sweet form of evasion so isn't embarrassing as a 2 drop. And on t5, he is a bigger evasive threat plus a regrowth. Card is amazing. Played way better than it read to me. In fact, I like it better than Eternal Witness (mainly because it's splashable and a better beater).
